Since it is difficult to remember what sites were already searched, there being so many of them, how about a message saying something like: There are obvious signs someone has already searched this site?
Or, more atmospheric: Exposed white faces of the stones indicate that this ruin has recently been searched. Blackened remains of a sacrifical fire indicate that a dark ritual has recently been performed at this henge. Broken stalctites and remains of a fire show that someone has recently weathered in this cavern. Etc.
I think that would really cut unneccessary micro-management.

I copied it, to give it its own thread.
It is important enough, IMHO, to merit it.

You can see strange runes etched into the stones - they say - "SkulkrinBait waz ere" ;D

Maybe the text could indicate the race of the lord that searched the site (since a flag would have to be used, it could just as well indicate the race).
Foul: the surface of the lith is covered with idle scrawls, mixed with foul symbols.
Fey: A wreath of wildflowers was left at the base of the lith as an offering.
Dragon: All the surroundings are scorched and melted, as if burned with un unearthly flame.
Wise: Magic runes are freshly scratched on the surface of the lith.
